Jest to najstarszy katolicki kościół na Litwie. Pierwszy kościół stanął tu już w okresie przedchrześcijańskim (1387 r.). Świątynia stanowiła ważny ośrodek litewskiego życia duchowo-kulturalnego w okresie gdy Wilno było miastem polsko- żydowskim. W latach 1901-1939 był to jedyny kościół w którym msze odbywały się w języku litewskim. Ołtarz zdobi XVI wieczny obraz św. Mikołaja. Z XVI wieku pochodzą też gotyckie sklepienia gwiaździste i siatkowe. Na podwórzu znajduje się rzeźba św. Krzysztofa z Dzieciątkiem.
